Yes, you can programmatically migrate a DBISAM V3 database to EDB:

I'm already trying out ElevateDB now, looks very good so far.

However the thing that strikes me right away is the configuration file. If I
want to deploy my app for local sessions in a multi-user environment does
this mean that I have to provide a means for the end user to manually
configure the path to this file and does the end user would have to do it on
each workstation ? Is it similar to the BDE/ Paradox lock files ? Is there a
way to handle this in ElevateDB such that the end user would not need to do
any configuration whatsoever for Local connections ?

No, you can just configure the path as a relative location to the
application .exe.   See the CDCollector sample application for information
on how to do this.
