I have noticed that when I use the copy to deploy option that in the
deploy directory I end up with an image directory containing all of my
images and also all of my images are in the root folder as well, is this
a bug?

The EWB compiler emits any embedded images into the output directory, not
the images directory.  The images directory is for theme images, not general
images used in your application.

So, if you are manually copying the same image files into either directory,
then don't do that.  Keep the source images in another location.
